Clutch and flywheel, gotcha. I run a CC Stg 4 with CC lightweight flywheel. As for trans upgrades there are none for a manual trans tC. The Automatics have upgrades for them, but not the manual. If the manual had upgrades, then none of the Scion race teams (PTuning, World Racing, MPME...etc) would be using a stock transmission. Rado recently dropped a $30k Xtrac 6spd Sequential transmission in their Time Attack tC for this season, so he doesn't count anymore. But last season he ran a stock transmission as well.

I read on another Scion owners page a comment you had made about staying away from turbo for now. You mentioned something about the tranny being upgraded, but I see you have a manual tranny not an auto. There is no need to wait on the count of the tranny. The stock trans has seen in excess of 740+whp. Not to mention, there are no upgrades for the manual tranny for us anyway. But as mentioned, your stock tranny will hold more than you more than likely will ever throw at it.
